I have, and can say on occasion it has definitly been an XRun in the 
middle of the recording(I could hear it when it happened, afterwards, 
and the xrun didnt show up till I hit stop).  If I had to guess I would 
say it is a problem in the priorities of QJackCtl, I didnt have it high 
enough priority to update itself while recording I suppose, but am not 
really sure.

The best thing to do is record samples of audio that you dont need, hit 
stop, see if an xrun occured, and then go back and listen to see if you 
can find one in your recording IMO.  That will at least help you find 
out if it is happening during your recording or not.  I used music 
tracks for this purpose played out of one program and recorded into ardour.
