This sounds very serious. Have you read http://ardour.org/debugging_ardour ?
It would be very important for us to get a backtrace of that error. 

Also, what sync settings are you using? Are you using the "internal", "jack
transport" or "MTC" positional sync? Is ardour the "time master" ?
