Assuming you checked with solo'ing the tracks respectively 
what you describe definitely stems from a routing oddity in 
your setup. Definitely. There is no cross channel "bleed" in 
Ardour if you don't make it bleed.

I suspect that you have done something funny to your yamaha's 
line in/line out, check the alsa mixer settings or the wiring 
of the card's plugs.

By the way: It might help to use an Ardour session with common 
default routing (like use Master outs, connect tracks to 
Master bus etc.) to rule out mistakes.
