Right, I'll print out the relavent parts of the manual and read them on my train home tomight so I have the terms straight. I'm using OSX, if that makes a difference. I guess it's more like layers of regions. I'll make a screenshot this evening. A filename does appear in the Regions/name box each time I change a fade (and the corresponding audio file is created), but that's by design, I just don't think the old region should remain in the track. (Sorry if I have butchered the terminology. I'll read up this afternoon.)
