Today the problem happened in the middle of working on a session.
In addition to the usual error messages saying that source ports
which I had just been using didn't exist, there were a couple of
similar error messages about source ports associated with tracks
that I had removed some time before.
As before the problem could be cleared by quitting Ardour and
restarting it (with jackd left running throughout).
