I've just compiled 2.8.2 on Debian Lenny. Mutes work as expected.
I don't have a .ardour2/ardour_system.rc, just .ardour2/ardour.rc
(which may already have existed from the previous installation, 
ie. 2.7.1).

In /etc/ardour_system.rc all mute values are set to "yes".
In .ardour/ardour.rc all mute values are set to "1".
